Mbappé felt short before the break after he came in hard for a challenge in Antonio Blanco.
The France star was initially shown a yellow card, but the referee turned it into a red after assessment.
Alaves also played with 10 men from the 70th minute after Manu Sanchez was broadcast for error on Madrid Vooruit Vinicius Junior.
Eduardo Camavinga scored the winner of Madrid with a shot by Outsis the area in the 34th.
Barcelona had raised his lead over Madrid with 1-0 win at Leganes on Saturday.
